Trying to do the Vilnius subquest for the Cazic Quill and the Oracle of K'Arnon and his lackeys in Ocean of Tears can't be engaged. Tried nuking and all sorts of things but nothing works.
Edit: Apparently we can't attack anything in OOT, not just the quest mobs.

We found a way to work around it. If you go to OOT via the Transporter instead of JaneJett the zone works just fine.

is it the same version of the zone that you get to? ...whether from the transporter, or JJ?

No, the transporter version is a little different from what I could tell. At least the island where we had to take out the Oracle. They were all positioned differently on the island then they were in the JJ version.

This is actually a known issue throughout the Emu. There are two issues of Ocean of Tears. You were probably in the new version. Like you said, using the transporter will take you to the correct version.
